After replacing the standard ROM and ROM module with the 512 K ROM/RAM module an ROMWBW, I also replacedthe standard CF Card with an empty one (1 GB).
In the boot message, the CF card is shown with zero size:

The SIZE=0MB message in the boot messages is not a problem related to initializing the card.  That message is based on the data returned by the card at the hardware level.  The 0MB indicates some kind of hardware interaction issue with the CF Card.  The CF Interface (IDE) board is known to be a little picky and it's behavior will vary with different CF Cards.  The PPIDE Interface board is generally much more tolerant.  You can try different CF Cards.  Also, it is usually best to plug in the CF Interface module next to the CPU module for best reliability.  In theory, it could be a problem with the RomWBW software, but that would be very unusual.

You could try moving the card to the PPIDE interface to see if it recognizes the card and shows the correct capacity.

The CF board is very picky, indeed. I'm not aware of any 1GB cards that work with it. You'll likely need to find an older CF card (specifically, the InnoDisk ICF 2000 cards are known to work).
Alternatively, you can use one of Karl's CF boards instead of the original. Or one of mine, if I ever get around to selling them...
