Hi,

I'd like to use RAxML to analyze a combined dna/morphology dataset. There are 111 taxa, 5 genes, and 403 morpholgical characters. I've already used PartitionFinder to find the best subset scheme for the dna and the result suggests that each of these subsets should use a GTRGAMMA model.

Some of the morphological characters are scored as binary, some are scored as multistate-unordered, and some are scored multstate-ordered. Is it possible to use a partions file in RAxML to partition the morphological characters into two groups... multistate-MK characters and multistate-ORDERED characters? Or do I need to analyze the entire morphology partition as either MK or ORDERED?

Thanks,
Steven

Unfortunately it's either all MK or all ORDERED
