Using CREXPORT but other apps cannot connect to database afterwards

Hope you can help with this one.
We are runing crexport on a weekly basis.
Another app that relies on a connection the the database runs fine
whilst the report extract is running. BUT as soon as crexport.exe
completes it run - then this other app loses the connection to the
database.
We then have to go in manually and restart the services for this app.
This is not very convenient and although I could get over it by
scheduling an auto restart after crexport has run - this is alos
tricky as the crexport time to run can take a differing length of time
- and we end up spilling over into the next business day processing.

I'd rather get to the bottom of the initial problem if I can and hope
you can shed some light on this.

BTW it is not a log in problem or password or anything like that.
