These are different values. S-meter value is calculated as a total power over receiving bandwidth. While noise floor on FFT spectrum is calculated as a power for single bin bandwidth which is about Fs/fft_size. So the noise floor level depends on selected FFT size, which S-meter depends on selected receiver bandwidth.
