I'm running Qubes 3.0-rc3, but I've had this issue since starting with
rc1. I run Qubes on a desktop machine with dual monitors connected by
DVI cables. My problem is that every time I reboot Qubes my main monitor
is always mirrored in the 2nd monitor. Each time I reboot I have to open
the Display Configuration and then drag the monitors into the proper
alignment and hit Apply so that I can use both monitors. Any toolbars
set on the 2nd monitor overlap on the primary monitor and I have to set
them up again. This setting doesn't get saved. Where can I set this so
that the machine remembers my configuration?

I second this. I have been having the same issue on my Qubes 3 installation.

Hmm, I use multiple monitors daily and haven't seen such problem ever.
I'm using Xfce, maybe this have something to do here? Will check on KDE
shortly.
Check what happens when you set monitor layout using `xrandr` tool -
maybe then the settings will be remembered (I doubt, but worth a try).

No. I had run xrandr a few times in the past, but that doesn't seem to
remember the settings for me. I still need to manually setup the dual
monitors each reboot.

I'm using KDE and several different external monitors. All are fine, it
is not forgetting the settings for me.

Did you ever get to look at that KDE setting? I try to refrain from
rebooting unless I have to these days because I know I'll have to setup
my monitors anew each time.

I've also had this problem. I use three monitors but when I reboot Qubes only remembers the configuration of two of them and the third just mirrors the center monitor. I also see panels ovelap on the center and mirrored screen and have to remove one of them before I can use the Applications menu. Running xrandr --output <mirroring display> --left-of <centre display> fixes the layout issue but the panels have still been reset.

It may help if you try and run xrandr from inside of /etc/kde/kdm/Xsetup:
E.g.,
xrandr --output <display1> --primary --auto --output <display2> --auto --left-of <display1>

Running that command from the CLI works fine, but adding it to Xsetup
doesn't seem to do anything at reboot. I still need to manually set the
monitors (or run that in the Dom0 CLI)
