Removing outlying Streams and Channels

I have problem removing streams created during watershed delineation. There are some streams that are outlying my watershed area due to which very weird sub-basins are created. I removed them manually but they come back again when I continued with next steps. Please HELP!!!

TauDEM calculates your watershed as larger than you think it is. The
only way to force your idea of the watershed boundary is to use existing
subbasin and channel maps, as an existing watershed, or clip the DEM to
your watershed boundary.
