I've been noticing issues with QSB not finding some apps. For
example, it will find Pages and Numbers, but not Keynote. It will
also find Adobe Illustrator but not Adobe Photoshop.

I think it might be a problem with some indexing but I'm not sure how
to reset that. In Quicksilver it was pretty easy to modify which
folders were indexed and how deep into their hierarchy the search
went.

Any help would be greatly appreciated.

QSB uses the Spotlight index to find applications. Can you find those
apps with spotlight? If not, you may have excluded the apps (or their
folder, assuming it's not /Applications).

Hmm... you are correct in noting that these apps also do not appear
using Spotlight. However these apps are in /Applications and it is
finding apps sitting in the same directory so I am unsure what is
going on there. I suppose I will have to look into how to force
Spotlight to reindex.

Thanks!
