Something to remember is that the MIDI standard is some what loose. Some
designers use Midi note 1 thru 127 while others use 0 thru 126. So maybe
you're just off by one note / command, etc...
Please clarify,
Are you wanting to have Qlab to "PLAY" a midi file along while the music
file or just commands at specific points in the audio cue? For example, a
group that contains the audio file & then X number of midi commands that
all go at once but are spaced via PREWAITs)???

If you've got the control change messages in a MIDI track in Logic Pro then export that track as a MIDI file and add it to QLab to play at the same time as the audio file. Just right-click a region and choose "Export as MIDI File..."

I don't really use Logic Pro myself, but you need to look at "Hyper Draw" and/or the "Event List" (cmd-0). If you create an empty MIDI region it's quite easy to figure out how to add control change messages to it in the Event List. Once you get some in there you can reveal the Hyper Draw display with the button that looks like horizontal faders in the Piano Roll and then just drag them around like automation nodes. The popup menu allows you to choose which CC you are looking at.

I would sugest doing the control messages with timed qlab cues rather then doing them in logic - I think you're going to find it MUCH easier and less time consuming.a tip on how to structure it in qlab:

Make a Logic Pro file. Make a MIDI track. Right-click an empty section of the track, "Create empty MIDI region". Click on new region, press cmd-0, click "Create", click "Controller". Adjust values as needed. Close the Event List window. Click "Piano Roll". Click the "Hyper Draw" button under the vertical piano keyboard (it looks like 3 tadpoles swimming west). Use the pencil to draw more events, and the pop up menu above the "Hyper Draw" button to choose which Control Change you are looking at.
I'll send you the Logic Pro file, but I've made it for CC112 @ 64 on channel 7 (as per your earlier email) as there aren't enough parameters in your request above.
