I'm not particularly familiar with that codec, but in general version 3 supports far fewer codecs than version 2, so upgrading won't be helpful for this case.
Version 2 uses QuickTime, and in theory should decode anything that can be decoded by QuickTime. There are some limitations, however, in the sense that QLab requires decoding audio on a background thread, and not all codecs support this. This might be happening here, in which case QLab is decoding the video but ignoring the audio.
Transcoding to a different format may be the best way to go.
