ECS is autodetected (by IP address) and if your name servers were getting queries before and did not support ECS, it may take some time for Google's resolvers to discover that this is now supported. If you can enable alternate IP addresses for these servers, you may get much faster uptake on ECS being sent.
It is also possible that you are still not fully implementing ECS, there are many subtleties and is is extremely common for custom implementations to not handle IPv6 addresses in queries sent via IPv4, and many other similar things.
