I think I need help in the newick format since I think that is the reason why my job is not working.

Dear Lawrence,

Here is a specification of the format:

The most straight forward way of using mPTP is to infer a tree with
RAxML which generates Newick-formatted trees that can be directly read
by mPTP without any intermediate processing.
