For alignment, it's always better to have all images that need to be
aligned together in PTGui. You can always output them as separate
panoramas if you enable or disable the relevant images.
PTGui's Optimize Seam also might simplify the masking of sky and
landscape. However, if the landscape images are brighter than the sky
ones, the brightness might bleed into the sky, since PTGui tries to
equalize brightness and color along stitching seams. This can be
minimized if you adapt the brightness manually on Image Parameters tab
or try an automatic adjustment on Exposure/HDR tab.
Trying to align separately stitched rows might fail, because of minor
alignment errors that add up throughout each row.
