At the bottom of Align to Grid there's a checkbox 'Adjust field of view and projection'. If enabled, PTGui will adjust the field of view and projection of the panorama such that the panorama fills the entire canvas. If you disable this checkbox your current settings are kept.

I should mention that the new "Generate Control Points here" only works if the images are already aligned roughly, so it knows where to look (approximately) for the matching point.
If that wasn't the problem, could you make the images and project available for testing?
