Hi,
It's a bug in your camera, it should not change the orientation within
bracketed sets.
You can tell PTGui to ignore the orientation sensor data:
After starting a new project, switch to Advanced mode and go to Project
Settings. Uncheck this box at the bottom:
'Physically rotate images with EXIF Orientation tag upon loading'
You need to do this before loading the first image.
