Can this be done effectively?

And do I bring the landscape image into the same stitch with the portrait oriented images?

Or do I stitch the portrait images first and then do a separate stitch to bring the portrait stitch with the landscape image?

Yes.

Yes

Generally speaking, PTGui will automatically handle a mixture of images taken at any angles, not just landscape and portrait. Much depends on whether the camera includes orientation information in the exif data of the image.  Switch PTGui into Advanced mode and select the Project Settings tab.  In the Miscellaneous settings at the bottom, there are options that may be optionally adjusted to help when things don't quite work out as expected.
