Thanks you everybody who helped me get this far. I found that my ISO
was on auto. Now I have everything locked down and and am happy with
my photos.
I followed the instructions for retouching the nadir and it worked a
few days ago. The rest of the pano was bad, noise ect ,but the stitch
and nadir were good.
Today I tried the same instructions and I keep getting 3 holes in the
picture. The holes do not match up to retouching tools used in the
retouch. I did this 4 times, closed the program at least 3 times and
reopened thinking there was information causing this problem. Any help
is appreciated. I think I followed the directions as the retouching is
in place(not very good retouching). I did not want to finish the
retouching until I found out how to get rid of the holes in the
photos. Here is the link showing the pano with -90 pitch after
retouching and one showing the pano +90 with holes added. The holes
show as transparent in the pano editor but black in the final output.
Any help is appreciated. Here is a Picasa link to the photos:

John, I think your problems are caused by using cropped images. You
*must* use full 360x180 equirectangular images throughout the entire
process. The images will then always have pixel dimensions in the
exact ratio 2:1, e.g.5000x2500. In the instructions that you are
following (FAQ #5.21), at the step that reads:

"•Go to the Panorama Editor. Switch to Equirectangular projection and
press the Fit button"

it is safer instead to do:

"•Go to the Panorama Editor. Select the Projection menu and click
"Spherical 360x180 equirectangular"

This will ensure that you always work with a full 360x180 image.

Thank You John. I have just finished my first full pano complete with
zenith and nadir in place. Its a thrill for sure to get the first one
finished. Thanks again and I will follow up on your advice. It might
be in the fact that I am using a sam yang 8mm on a DX sensor which
gives me a full frame wide shot. PTGui reads the lens as a fisheye but
I have yet to of cropped. Thanks again.

I followed your directions John and it was a success. At some point I
was off the 2 to 1 ratio. Great information. I will keep an eye on all
the steps to make sure I am always at the 2 to 1. Thanks again.
