Hi Paul,
From your description I assume your panorama is wider than 360 degrees.
PTGui. PTGui places your images in a spherical environment, so if the
panorama is wider than 360 degrees, the ends will overlap.
If the scene is not actually wider than 360 degrees, this would mean
that PTGui has not correctly optimized the lens parameters. This can
happen if the images suffer from parallax. To learn more about parallax,

One way to remedy this:
switch to Advanced mode
go to Lens Settings
At Lens Settings, check the focal length and make sure it matches the
actual lens' focal length.
Go to Optimizer and uncheck this box: "Optimize Lens Focal Length"
Then run the optimizer.
The problem generally would not occur if the images are free from parallax.
