Stacking

Is there a possibility to automatically stack a number of photos (let's say 3 - 5) and then use the stacks to create the pano? I am aware that you can do that for HDR.
I want to use this for flat panos of microscope photos.

I guess you want to do focus stacking. PTGui doesn't do focus stacking,
only HDR stacking. You would have to use Helicon Focus, Zerene Stacker
or similar for that.

However, if the stacks are badly aligned you can use PTGui to align them
properly. In that case you would need to create only individual layers
(not a blended panorama) and feed those to your focus stacker.

Usually my micro-panos are composed of 50-100 focus stacks (each one from 3 photos stacked by Helicon Focus - no need to align them). I would like to have a less time consuming method.
