I placed 3-4 CPs on 5 images and got a result that looks very good, but is it possible to stitch this automatically? (Have PTGui 13.3)

So the drone was moving? No I don't think you can stitch those
automatically. If the ground is absolutely flat, and you are shooting
straight down it might work, but for this I assume you would need to use
viewpoint correction and the control point generator will get confused.
