Here's what I'm trying to figure out: when I play an instrument track, say bass, and make a mistake, it doesn't let me override it. How do I delete the midi data on the base track and start over. In other words, if I just start over the midi data is still there. Not like an audio track. So how do I tell ProTools to delete that information so I can start again?

As always, there are many options. Perhaps the easiest is to use MIDI Merge. When it's on (which it seems to be for you right now), MIDI data is added to the existing data. When it's off, old data is overwritten.
