If we have a single bed file containing chromosomes 1-23 (including the X chromosome), I'm wondering whether PLINK or PRSice would include chromosome 23 (X chromosome) in the PRS calculation by default. Do these tools automatically include the X chromosome in their analysis, or do they typically focus only on the autosomal chromosomes (1-22)?
