How to prevent switchy to affect different user-data-dir chrome instances?

I use --user-data-dir start two isolated chrome instances. It happens
that when I change ProxySwtichy settings from one environment, the
other environment gets modified.

is there a way to prevent that?

I realized chrome uses gnome proxy settings. When changed, it affects any app which also uses gnome's proxy settings. That being said, unless chrome supports a internal proxy, like FF does, I don't see how this can be done.
