Description: Whole blood and plasma samples from healthy volunteers were processed using our novel VAMS-optimised technique involving selective washing steps to deplete high-abundance proteins. Samples were analysed using shotgun liquid chromatography mass spectrometry with data-independent acquisition (DIA) mode to comprehensively screen the blood proteome. The VAMS-optimised method dramatically enhanced protein detection, identifying 3024 proteins from plasma samples (4-fold increase over liquid samples) and over 3496 proteins from whole blood samples (2.1-fold increase). Analysis revealed 281 differentially expressed proteins between liquid and VAMS-optimised plasma samples, with 64% upregulated in the VAMS-optimised samples, including previously suppressed low-abundance proteins such as platelet and cytoskeletal proteins. Similarly, whole blood analysis identified 928 differentially expressed proteins between conventional and VAMS-optimised methods. Our rapid and reproducible VAM
S-optimised blood preparation method enabled the production of high-quality proteomic data with mean coefficients of variation below 11% from small volumes (30 無) of complex samples that typically require extensive depletion or fractionation prior to proteomic analysis. The method proved superior to direct VAMS processing and performed comparably to commercial protein corona bead assays while offering greater flexibility across sample types.
