I started using Usus today. Congrats, nice integration into Eclipse.
We have a lot of generated code (EMF, xtend) in our projects. So it
would be nice if one would be able to exclude specific packages from
Usus. Or is it configurable and I didn't find it.

Nein, zur Zeit kannst Du nur ganze Projekte ein- oder ausschalten.
Wenn Du Dich nur auf die Veränderungen fokussierst, dann sollte Dich der generierte Code im Normalfall ja nicht stören, weil er sich nicht verändert (sag ich jetzt mal so ;-)
Auf der anderen Seite ist es doch auch mal interessant zu sehen, welche Qualität (oder auch nicht) Euer generierter Code hat. Denn schließlich ist das ja auch Code, mit dem man dauernd in Kontakt kommt, den man liest, debuggt etc. Warum sollte man da geringere Ansprüche haben? Ganz im Gegenteil dient solcher generierter Code nach meiner Erfahrung auch als Vorlage und Rechtfertigungsgrund, nach dem Motto "wenn der generierte Code das macht, darf ich das doch auch". Gerade darum würde ich eher *sehr* hohe Ansprüche an generierten Code haben wollen (aber das ist ein anderes Thema ;-)
