Gameplay: Uzira now rests on the moon in a temple buried under thick sediments of dust. One mscenario deals with awakening her from her cryo sleep. She will then provide valuable insight on how to combat the Mu-ilaak. She wears a power armour and is not disembodied. Later on, she commands an army of skeletons (unfinished clones grown by an Alchiral VAT control chip which she snatched). He appears with reinforcements during the last mission. In the end it turns out that she owns stock in Alchiral (now of significant accumulated value).
The setting for cortex command is a very neat one at that. Over years of intergalactic travel we learned how to remove our brains and create robotic ones to run multiple bodies at once with and give us extended lifespans. So in essence you turn your brain into a Bio Computer capable of controlling armies. Thus entered the era this game takes place, The first interstellar gold rush. Not only are humans taking part in it, But there are a other races from other worlds in on this race trying to reap the resources of other planets for the gain of the respective corporations. And interesting setup, And after that you get to start in on this game that had been in the works and has updates and the developers try to stay constant with the fan feedback as well.

One of the game's first ideas were a gameplay style similar to the Pikmin series where Cortex would command a group of little Cortex clones to do tasks. Another idea was that Cortex was kicked out of the "Evil Scientist league" due to him teaming up with Crash Bandicoot in Twinsanity. The group of villains would have now been led by Doctor Nefarious Tropy and were comprised of N. Trance, Doctor Nitrus Brio, Doctor N. Gin, and Nitros Oxide. For unknown reasons, the group would be trying to get revenge on Cortex. Each level of the game would have been centered around one of the doctors similar to how the Mega Man series has levels based on each Robot Master. The game would have also introduced new villains who would have joined N. Tropy's team such as the pharaoh/mummy-like Doctor N. Tombed, the clown-like Doctor N. Tertain, and the plant-themed Doctor N. Tangle. Another idea involved Nina and also allowed Cortex access to some weapon upgrades.
