I am really appreciating Emby. I have subscribed to Premiere Plan, but there is a little detail what is "fuzzing" me a bit:
When transcode or have set Emby server to auto-convert a tv show to a low quality (4Mbps), video seems choppy/lower framerate. With handbrake, at same average bitrate, video seems fluently, similar to the source (MPEG-2/DVD Rip).

How many audio tracks your movie have? I had encountered before with the detail of emby dividing the bitrate (in your case 4mbps) between all the tracks often leaving the video track with less than the desirable bitrate. While on handbrake you can set the bitrate for each track individually.

HandBrake is in my opinion the best video converter available today; I have been using for a long time, and every time I try a different application I am regularly disappointed. The only problem with HandBrake (on the Mac at least) is the lack of a real batch mode: the queue management is great, but you have to select the source files one by one.

Here comes HandBrakeBatch: a fully independent application which uses HandBrake video converter under the hood, and allows you to drag & drop a bunch of files at the same time, and convert them using any of the default HandBrake presets. With version 2.0, I have added the most requested feature: support for multiple audio languages and subtitles. Custom presets defined in HandBrake are fully supported as well.

I am converting couple file using handbrake to H.264MKV. Right now I have on machine that is running AMd 3700x and amd rx5700xt. I notice most of the load is going to CPU. Would it be much better on 2070 super? Which current busy with cuda load. The short question is does Nvidia cuda work on Handbrake?
