Guppy fails too late

Hi there,

I have been trying to run epca on a large dataset, which took guppy 11 days just to read in the jplace files. After that, the program crashed complaining about a mistake I made in the command line options. It would be nice if guppy did the command line checks before starting any actual work. I don't know if you guys have time for this, but if you decide to work on the guppy code again, it would be nice to keep this in mind!
