Snapclust and HWE/PANMIXIA assumptions

Hello Zhian and everyone,

Does somebody know if the clustering functions Snapclust or find.clusters(), can be applied to populations that are NOT UNDER HWE and are NOT PANMITIC? For example Pops with mixed reproduction systems (both clonal and sexual components present).

If not, which programs or commands can be used to find subgroups (k values) in pops with these characteristics?
