Hello,

Thank you for developing the incredible tool that plink2 is.

I have received the error "Error: No valid entries in --score file." when using PLINK v2.00a2.3LM AVX2 Intel (24 Jan 2020). However, I don't receive the error using the same data and arguments with a PLINK v2.00a2LM 64-bit Intel (9 Mar 2019) or PLINK v2.00a3LM AVX2 Intel (17 Feb 2022).

I have attached log files showing the analysis run and fail changing nothing but the plink2 version.

I have used PLINK v2.00a2.3LM AVX2 Intel (24 Jan 2020) for scoring many times before with no issue, so I am not sure what the issue is here. I am happy to create a reproducible example if useful.

Many thanks,

Ollie

Yes, a reproducible example would be useful.

Thank you for your reply.

Here is a folder containing a reproducible example: https://drive.google.com/file/d/1WjyyN23rUoq-JhMM8xs0JF0srAFDnMT7/view?usp=sharing

The code to get the error is in the file 'plink2 scoring error.txt'. The folder contains the required data and the plink2 binaries.

Let me know if you have any questions or you want me to try anything.

Best wishes,

Ollie

Thanks.  This error was due to a limitation of the .gz decompressor in that build, which was addressed on 25 May 2021.

OK. That is good. I will continue using the development version in that case.

Thank you for investigating.
