I'm sorry for the late reply.
The 0 intensity is what gets filled in when the registration maps regions to an area outside the extent of the other image.
You can choose a different value from 0, though it requires an extra step.

How can I set the value to another value?
I tried to convert it using the following: warp --default-value -1000 --input image.mha --output image.mha --xf vf.mha
However, there was no execution file such as landmark_warp, warp, or convert.

In the following figure, moving and fixed CTs are bottom left and bottom right, respectively. CT size is 512,512,55. Actually, middle part of CT shows good results. However, as the z-axis is increase or decrease, CT is shaded by hole-like structure, which has 0 intensity. Why did this happen? I used bspline method like below.
