If you align a diagonal peak, you don’t need to worry.

A naive question - for the HNN-NOSEY spectra, I would like to align it with HSQC before using I-PINE. Which N (in the HNN) should I use for alignment? I assume it should not matter, but please advise on this since I am new to this ...

HNN-NOESY and N15-NOESY are different. HNN-NOESY is N<->H .....   (H)-N while N15-NOESY is N<->H ...... H
If you have HNN-NOESY, you can use it an input to HN(CA)NNH alternatively.
