Updated manual

Lars et al:

We could use an updated ITS manual.  I continually find myself lost wondering what command to use and especially, where to type it!  There are always about 4 places to type the commands, and I am never sure which terminal to type that command in.  Even when you say "the linix terminal"   Which one is that?  I can't go much further until I can get these items straight.

Any updates that might help?
