I'm a little confused on the difference between collapsing KO's into pathways in picrust and then analyzing with stamp and using HUMAnN with the KOs identified in PICRUSt?

Hi,

The default PICRUSt output is based on outputting ALL higher levels that contain the predicted KOs. In contrast, HUManN runs MinPath which determines the minimum number of pathways that can be explained by output KOs (and results in some spurious pathways being excluded). The PICRUSt2 beta outputs pathways in a similar way to HUMAnN now.
