Model obtained from contiguous AA sequence shows two different structures that are not connected

I submitted a contiguous AA sequence of about 400AA in single letter format.  The model that was calculated, when displayed , shows two structures that are not connected .  The first structure is about 160AA long and the second , which is not connected to the first and significantly displaced in space from it, is about 240AA long.  The structures are not duplicates , they are distinctly different.  Why would a contiguous sequence of AA submitted give a calculated model with two disconnected structures instead of one?

Any help would be really appreciated.  Thanks in advance.
