Your data is probably not formatted correctly. It cant have duplicate aa windows, which have to be 13 aa and the modified residue in the middle. Also, no blanks. And all uppercase.
The elapsed time thing will get past 2 seconds if its going to work. If not, the data needs to be formatted properly.
