I would use Safari Web Debugger debugging instead. Probably debug.phonegap.com being flaky...

or Adobe Edge Inspect (free)

Turn your styles off; you may have some sort of styling that is preventing interaction with your page. (It'll look horrible, yes. Perhaps even behave horribly. But it might give you a hint of where the problem is.)

Also, to echo Shazron, use Safari's remote web inspector if you can. It's awesome, though your device needs to be at iOS 6, and you need to enable it on your device (Settings > Safari > Advanced > Web Inspector = On).
