how to retain taxonomic duplicates

My recent question was answered as to how to keep user sequences in the alignment. I am also hoping to make an alignment using phlawd with all of the sequences on GenBank matching my search. I.E. I don't want phlawd to remove taxonomic duplicates after the search has been done. Does anyone know if this is possible?
