You're repeating your original post, but didn't answer my question.

I guess that you didn't write proteinMerge.pl yourself? You got it from someone else who probably used
https://metacpan.org/pod/pp to generate it from a script and a bunch of perl modules, most likely using
the "--perlscript" option to generate a "standalone" script.
PAR::Heavy is something used by pp internally to make this possible and it should have been added
to the result, but something went wrong.
You might get proteinMerge.pl to work by installing PAR::Heavy (it's contained in the PAR distribution
https://metacpan.org/dist/PAR), but the real problem is somewhere else.
