The Xtrabackup homepage states that Xtrabackup should work with unmodified Mysql 5.0, 5.1, 5.5 installations.

My production boxes run the Mysql versions from the Ubuntu repositories.
http://packages.ubuntu.com/hardy-updates/mysql-server  ( 5.0.95 )
http://packages.ubuntu.com/lucid-updates/mysql-server  ( 5.1.61 )
I think Distro maintainers perform some patching on the upstream packages.

I am just starting the migration to Percona Server from the above Mysql installations and would like to use XtraBackup to make the initial fail-safe backups.

Q: Can anyone comment on whether these Distro packages are considered unmodified Mysql versions?
(or)
does anyone have positive experience from a similar situation?

While this question is probably best directed at distribution
packagers, I believe they'll work just fine. Of course, you'll have to
test your migration.

I'm using XtraBackup on a couple of Ubuntu servers (hardy and lucid) to create new slaves or make regular backups. Works like a charm with de Ubuntu provided mysql packages.
