Hi--
[skip]_secure_auth is both a server-level option *AND* a client one.
Try putting "skip_secure_auth" in the [mysqld] section of your my.cnf,
then restart and run mysql_upgrade. Basically, it sounds like the issue
is that your server has secure_auth enabled (this is by default) and
you're trying to connect from a client with skip_secure_auth.
Then, if you're able to get that bit sorted out, go through your
mysql.user table and check for any passwords that are still using the
pre-4.1 old-style hash algorithm (they will be 15-16 characters long as
opposed to 40), and change them.
