Sorry for the late answer! Seems like there was an error in the notification system for the Google group and I did not see your message until now.
As long as your data can be converted to a spectrum format supported by the included search engines you should be able to search your data in SearchGUI and analyze them in PeptideShaker. I'm not sure what format your MALDI-TOF data is in, but hopefully they will be in a format that is supported by msconvert (

If the data cannot be converted directly in SearchGUI (using msconvert internally), you can always try converting the data in advance and giving the resulting mzml or mgf file to as input to SearchGUI.
