Yep, it does have a feature to send files to a already running
instance. The first peppy instance opens a random port and listens on
it, and then writes that port number to a file in the config
directory. When another instance by the same user is started, it
first checks for that file in the config directory and if found tries
to connect on that port in order to send the files specified on the
command line to the existing instance.

You found the solution if you want it to disable that feature.
