Hi Peter,
Yes! You can use PEAKS Studio to do this. Open "Environment
Preferences" and tell PEAKS Studio to send all its jobs to the server
(specify it's IP address, port, etc.). Then you can use PEAKS Studio's
"Workflow" tool to run a batch of files. **For those who don't have
PEAKS Studio, you can buy PEAKS Client (essentially a lite version of
Studio) to do the same thing.**

-> A big plus here is that you can do 'Data Refine' with PEAKS Studio,
which cuts down the size of file to be uploaded to the server. Speedy.
-> Another big plus is that it will automatically monitor the job and
pull the results down when finished, so you get to view the results in
PEAKS Studio. But then, I'm old fashioned, some people prefer the web
interface.

Alternatively, if you insist on command-line, we can provide a batching
tool for that too.

HI Iain,

We have the PEAKS online running. I have been using it and it seems
to be good. One thing I want to suggest is to have a Daemon so we
can submit a batch of samples without having to do it one at a
time. I like the Daemon I have for Mascot. Do you have something
like that soon ?
