Not a problem, I can definitely help you out with the filters. Using
the m/z filter as an example this is how you go about setting one up.
In the filtering window you double click on Peptide filters, click on
m/z filter, then set the filter (for example greater than 800 m/z).
Following is what causes the most confusion. Once the filter is set,
go back up to the possible filters and drag ‘m/z filter’ over to
‘peptide filters’ in the ‘selected filters’ pane. A new line will
appear under ‘peptide filters’ in the ‘selected filters’ pane that
says for example ‘m/z filter: > 800 m/z’. You can add more filters as
you wish this way. Once you have all the filters selected you can then
click 'Save Parameters' and choose a nickname for this filter set to
use on later sets of data.
I hope this helps,
Dan Maloney
