Extendable PHP Explorer / Project Layout

Hi guys,
In eclipse bug [1] we started discussion about better UI experience in PHP Explorer.
Because all (free and commercial) PHP ide's provide only simple tree or eventually namespace grouping, we haven't ready-made solution.
Any suggestion will be appreciated!
