Permanova and correcting for multiple comparisons

Hello,

I'm trying to use permanova for my data because I need a non-parametric version of a three-way ANOVA, but now that I'm getting results from the programme I get confused with the use of the correction for multiple comparisons. I have three factors, namely species, temperature and pCO2, and there are significant results between the species. To see where these differences are located, I do post-hoc multiple comparisons between the species at all the levels of temperature and pCO2 which are in total 16 comparisons. Now, how do I correct for the multiple comparisons? I hear you can use Bonferroni, but I really have no idea where I can select this in permanova, as this is just a little black screen with white letters and I can only feed it numbers so to say. Can anybody please help me with this? I'd appreciate it very much :)

Your description of seeing just a "little black screen with white letters" doesn't sound like PC-ORD, but the same is true for PC-ORD or other software. You can apply a bonferroni procedure by dividing your alpha (usually .05) by the number of comparisons.
