Hi Brian,

Is there a way to incorporate the alternative splicing analysis into a GTF file, so that it also describes the isoforms for each gene?

Probably. ;-). I'm considering looking into future funding for PASA so we can have sustained resources towards maintaining and enhancing it, so we could add this to the 'to do' list.
