Complete MTDNA Partition

Hi everyone,

If I want to partition the complete mitochondrial genomes of several different species, do I really need to specify the positions of all the genes, including tRNA, in the configuration file? This seems quite complicated.

Hi Sithions,

The answer to your question is 'yes'. Partitioning works by us providing information to the analysis about which sites are likely to have evolved similarly. This means that you should provide not just the locations of the genes and tRNAs, but also the codon positions of every gene. Separating out the codon positions in each gene is probably the most important part, since it's well known that 1st, 2nd, and 3rd codon positions can evolve quite differently from one another.
