Hey,

Is there an option to only run new allele inference on an existing dataset?

Yeah running 'cache-parameters' will be the fastest way to run only allele inference. You still end up with annotations at the end of that, since caching parameters more or less consists of getting annotations for each sequence, they're just not as accurate as the annotations you'd get by running 'annotate' itself afterwards using the actual inferred parameters.
