setting emission probabilities

Dear Duncan, 

in the Ham documentation you give two examples of the .yaml emission probabilities/states/transitions files. Can you direct me to where in the partis code base that information - in the relevant form for the use of Ham in the context of partis - is compiled within the partis Hmm?

First, here's some example hmm files (they'll be in the same relative location in any partis inferred parameter dir). The code that takes the various inferred parameters in csv files and converts it to hmm files is hmmwriter.py. And here is the code that gets the command line to run ham (well, the executable is bcrham). Let me know if that helps!
